Move the bridge to where the guitar can intonate properly, plug old ferrule holes and drill new ones, rout the back of the body to fit one of those brass ferrule blocks like I used recently. The block should be wide enough to cover the original ferrule holes. The difference needed wouldn't be huge. Hopefully the bridge plate still covers the mounting screw holes.
This is the best and cheapest fix I can think of.
The closer you can get the saddles to the middle of their travel when intonated the more scope you will have for string gauge changes in the future.
